Coupons are applied (buyer has to choose to apply them) during checkout.
The “Coupons” filter on the Buy page is only to sort the list of stores so that
stores where you have a coupon (or stores that you favorited) bypass the global
sort option and are always shown on top of the list.
That’s for _your_ convenience. AFAIK, Auto-select has nothing to do with it:
it chooses stores for their parts and prices… but it doesn’t give a preference
to stores with a coupon.
IOW, Auto-select obeys the filters but this is not a filter, it’s a sort option.

OK, I understand the coupon marker sorts the list, but does not apply the reduced
price during the choice period. The reduced price calculation would be a useful
function for buyer.

Exactly. But note that it’s only “as far as I know.”
The only info we, members, received about it all works has been summarized here:
https://www.bricklink.com/help.asp?helpID=2457
The algorithm only gives an ‘optimal’ solution for its definition of ‘optimal’:
juggling with weighted values (costs, evaluated shipping, ‘good store’) and cutting
corners.
I’d first try Auto-select to see the stores it proposes, then I’d clear the selection
and check the stores where I have a coupon (clicking on their Select button).
If they look like good selections, you can select them (even remove a few parts
from the selection), and then use Auto-select to get the rest of the parts and
see if the new solution is better (once the coupons are applied).
You need to ‘play’ with Auto-select. Sometimes it finds better results if it
has fewer lots to search, sometimes it’s when it has more.
(You can (de)select items by using the Wanted Items tab on the left.)
